Ok, here's my thoughts on the matter.. If your engine runs correctly, meaning the engine isn't in limp-home mode (runs really rich, rev limit at around 4k) and idles well, there are a few things that could be going on. First, your ECU could have a problem. Try a different ECU and see if there is any difference. Second, there may be something up with the way the MIL/SCS wiring is done. I see from the picture that you have a 99-00 car, and as far as I know the MIL light works the same, as does the SCS. So you should be able to jumper at the SCS connector and get the codes to display, ASSUMING that the ECU is fully functional, etc..
What car is this in, by the way? I gather that it's probably a civic because you most likely wouldn't stick a B16 in anything else.. Give some more info..
I'm assuming also that the swap was at least done correctly, because the car left the shop so nothing bad should be wrong with it. Did this problem just pop up or has it been doing this the entire time since the swap?

i will give you a breakdown of the problem begginning to start to finish, i was at the track and lit my tires up in the water box, after the burnout, the CEL came on, i didnt even bring the engine to redline. Just cooked em a little bit...and the CEL has been on ever since. The CEL has never been on since i have had the swap, ran correctly and everything...still does just with the CEL on..

Ok, so the real story comes out... =)
So it sounds like the swap is done correctly, the harness works, and you've most likely broken something, or rattled something loose.. I'm still at odds with why you can't flash a code for it.. You should be jumpering OBD1 pin D4 to ground, or OBD2 pin A10, which are connected by the harness. Please, whatever you do, make sure that you have the right pin before randomly connecting it to ground. Anyway, unplug the ECU and let it sit for 20 or so minutes, and see if it resets. I doubt it will, because you probably damaged something when you spun the tires with very little engine load. I have no idea.

haha, yea so the real story does comeout, you did a burn out and fucked something up, you might want to check 02 sensor, i did a burnout, check engine light came on because i did not have a support on the downpipe and ripped the wires from the o2 sensor.......and the scs stuff dude, i dont really know, to read a code all that needs to be done is to make full loop with a wire from the connectors,thats all ive ever had to do to read a code........

ill take a look, but the CEL should go off for a little bit and not come back on if you reset it, should take a little while to run through the system and then pop back up...

If you have a sensor malfunction, the CEL may come on right away as soon as you start the engine. It may be worthwhile to try a known good ECU also, just as a sanity check..
