It looks like you had a external waiste gate set up, did you get the manifold that has an external waiste gate?

Also get some "Blue Job" to put on the manifold to mae sure that it doesn't get nasty. Do it before you put it on and do it about every 2 months. Blue job is kind of like a wax for headers, it prevents a lot of shit, You don't have a nasty brining smell or anything. You can get it from any harley shop around.

I wasn't sure on the emmissions and what not. I know some other states are a bit more stringent.

I know people.. so my cars always pass.. and they aren't shoddy.

What manifold are you using? Looks like a ssautochrome problem. This happens alot with them.

well if that was the case i would think a jdm motor would pass emissions with flying colors since they are more strict in japan than in the us

You ordered the wrong manifold. You need to order a manifold for a T3 flange and top mount to come close to fitting your setup. Even then there may be an issue with the down pipe fitment.
